It is an integral part of the structure and the way the vehicle is built. Inside the gutter is the continuous resistance welded seam.
If it is old or rare - Cut it! http://www.ehlimo.com.au/

Strip it all back to bare metal. One of the best ways is using a hand held abrasive blasting gun (Internet search will find a supplier). Then paint. It will have a hard time rusting if it is bare steel, primed and painted properly.

Definately abrasive blast that area.
Before primer, brush on some rust converter.
It chemicaly neutralises the rust area and you can paint over it.
You can buy it at most automotive paint suppliers.
