Is there a way to work out how much hp is lost through the drive train with out putting it on the dyno, Say if you already have the figures for the engine?

There is a drag racing site (which I cant track down) where you factor in acceleration, weight, tyre size, etc and it spits out an "effective" hp reading. Bob Kotmel who writes a drag orientated column for Street Machine refers to Moroso HP and ETs derived from engine size, tyres, diff etc.
Couldnt find any reference to it on the Moroso site.

Doesnt Moroso HP comes from a chart dependent on ET or MPH. 'Generally' whatever you have at the engine in kW will convert to hp at the rear wheels ie efi 5.0L 165kW at the engine are usually around 120-130kW (160-170hp) at the wheels. Look for "Moroso power speed calculator"
Its just a slide rule that references weight in lbs versus horsepower and gives a theoretical best case et/mph, Then you use this mph to reference gearing/tyre size for your car with trap rpm.

Also, im yet to find any software that equates to all engine/driveline combos and power at each end.
The dyno is just another tool for measuring improvement, it wont account for all external variables so ignore it. Find a guy you trust to tune it and k
