what difference does putting clear coat over the top of your paint job make?

It gives a clear coat to look through to the colour. Like the difference between looking at a photograph on its own, and a photo in a frame behind glass.

If the colour is made in basecoat, then it has to have clear on top. Most metallics are clear over base (also known as COB)

A good quality clear has good UV protection also.
