Hi, you're probably going to say oh to this but here goes,,
there are two types of rubber for these, one with moulding and the other without. Had you got the one with the moulding then the moulding would have covered any ripples. So pull it all out, spend a $120 on a new rubber. A squillion bucks on restored stainless mouldings and voila! problem solved. hmm not really huh?
I really hope you find a solution to your problem without having to go to these lengths.
I fortunately have an old professional windscreen fitter friend who told me to uncoil the rubber and fit it to the car and let it sit in place for a few sunny days so I did and two weeks went by with the rubber fixed in place and when he arrived with the new windscreen we pulled the rubber out, ran a bead of sealant in the channel where the glass sat. Once rubber was fitted around the glass we then installed the stainless moulding followed by putting the right thickness rope (thickness of cigarette approx) in the outer channel and carefully running sealant around the outside of the rubber taking great care in not getting any on the rope or the wrong side of the rope as this will make an awful mess of your headlining. The whole thing then went in in approximately 5 minutes and was a superb fit. Kerosene was used to clean off excess sealant.

Is it the bottom corners of the screen giving you grief when trying to fit the corner stainless trim? If so, do you have the small plastic spacers that fit behind these trims? They will hold the corners a little proud of the body allowing the trim to line up with the front guard. Without them, the trim will be trying to squash the rubber & not sit right.
Recently, on another issue with screens, there has been a very ordinary batch of screens for EJ/EH's on the market. Incorrect shape & brittle to the point where a crack can appear very quickly after install.
Your older screen fitter is always a plus as most younger guys only get exposed to glueing screens in these days.
