What was used in the channel that joins the two halves of the heater box? There must have been some sort of small rubber tube or oval shaped extrusion or something. Any thoughts?

You could try some 4.5mm diameter solid EPDM round rubber cord. Clark rubber will have a selection. It needs to have some give in it to conform to the square channel.
